I haven't seen a pattern to this yet, but sometimes Wine will reinitialize the .wine directory even though the Wine version did not change.

#4 Opening a file for read/write that was in the zip file system did not properly copy it to the host file system first. Now Wine can check .update-timestamp properly.

When opening a file that is in a zip file system for write access, the code was only making sure the parent folder existed on the file system. The code was assuming the file was new and would be created. Now if the file exists in the zip and it is opened for write access, it will be copied to the host file system then opened.
